Paul Caddis said post-match that the striker, who scored the first goal in the 4-1 win over Banbury, went to be with his wife.
The club has since said it's the couple's first child and everyone at the club is wishing Cowley and his family all the best during this exciting time.
"We hope that we get some good news with that," Caddis said.
"I don't think she's given birth as of yet but we were well aware of it before the game."
He said injured midfielder Jordan Lyden was the "communications man" so they managed to get him off the pitch and back with his wife.

Cowley has been slowly returning from an ankle injury, and Caddis said the return hasn't been ideal.
He said he and assistant manager Adam Rooney wanted Cowley to have more training minutes before returning to competitive matches.
But if they went with that approach, it could've been Christmas before he returned to the side.
So, with that in mind, they brought him back in sooner.
