The news was announced this morning by chairman Ken Kinnersley, with Eynon the second director to stand down in a little over a month.
Mike Cole stood down as he found it increasingly difficult to balance commitments at home, work and also at the football club.
Eynon's departure now means there are two short-term vacancies on the board, but Kinnersley has said there is likely to be news on these roles later this week.
Kinnersley told the Hereford OS: "The process of appointing a new Financial Director and a replacement for Phil is already at an advanced stage, subject to the necessary legal formalities and the requirement for a slight re-alignment of responsibilities within the Hereford FC Board.
"I can reassure supporters that as soon as new appointments are made we will announce them immediately and that in the meantime it is very much business as usual at Edgar Street."
The Bulls chairman also thanked Eynon for his time at Edgar Street.
"We respect the decision Phil has reached and on behalf of everyone at the club I'd like to thank him for the huge amount of time and effort he has put in at Edgar Street over the past two years.
"He has played a vital role in ensuring the club has had solid foundations to build from, and that the club has been governed properly from the outset."
